It could be that this culture is influenced by anime (reverse causality), but it's a good hypothesis that cool protagonists sit next to the window to reflect this culture. For example, if the student was bullied in the class, he will not be able to sit on those window seats. | |

And I think it also has a feel-good moment for the viewers which is basically one of main objectives of most of the animes. If I remember correctly they talk about this in the first episode of Handa-kun. | |
